A combination of things, generally speaking the "land now" message is on a timer, it'll go off anyway but shooting stuff will speed things up a bit. Once it triggers just approach the master runway from the left and try to be roughly lined up and the Manta'll land - the only thing to watch out for is that the attack waves become more mean after the "land now" prompt starts.

The master runway is normally the only one near the right hand end of the dreadnought that won't have something parked on it.

It seems that Uridium is like Marmite. You either love it or hate the fact that it's an unplayable mess ;)
