You could try a different bit rate or format. Alternatively you could use the lossless encoding, though you will go through disc space at a fair rate if you do! -

It may be a bit late now but I recommend using the 'frame server' option in VirtualDubMod when encoding. That has always fixed any audio/video synch problems I have had.
