R-Type will work with a Kempston Interface, just press Fire on the joystick and it selects it automatically.
It also auto-selects if you do the same with a Sinclair Interface 2 or with the Interface 1 Joystick\keyboard setup. -

I can't see why it would be your specific version of the game that doesn't work, protected or not.
Does everything work OK with other games that give you the option to use a Kempston or is R-Type the only one it doesn't work with? -
